This is the second time my Wii's GPU has overheated. I'm getting weird green dots on the screen like I did the first time.

The first time, I sent it into Nintendo. They fixed it. And everything was ok.

I now have a lot of homebrew on my Wii, and I want to know if I delete the homebrew, Nintendo will be able to detect what was ever on my wii.

There is a chance that Nintendo can find it. But you have no other choice really. There is a homebrew program that can be used to delete things from your Wii. That might be more effective than just deleting the homebrew channel through the system menu. You will need to run the twilight hack to use it though since you are deleting the homebrew channel.
