Yes, the latest version of the Homebrew Channel should be able to read apps off a USB hard drive. I haven't done this myself, yet, but I believe you organize the folders the same way they're set up on your SD card. (Applications go in the apps folder, wad files in the wad folder, etc.)

It looks like newer versions on Snex9xGx allow you to load roms from a USB drive too. You may need to fiddle with the program options to get it to look there by default.

USBLoaderGx is pretty straightforward to use. If it's not working I recommend just deleting it and starting over. The newest versions have added all sorts of options. One thing to consider looking for are the Hermes cIOS files. Basically they're like Waninkoko's cIOS 249, but they're numbered 222 and 223. I believe USBLoaderGx makes use of them for loading backups from USB drives formatted FAT32.
