Yes, there'll be npc's. We haven't decided if you can take land from them or not. We're leaning on yes.
And yes, there will be alliances. Actually, two major factions. You can also be independent from the factions if you want to.
Each of the three sides (Troy's Alliance, Independent, and the other major alliance that I forgot the name of) have different stats for things you can buy and sometimes different things you can buy.
You can also create alliances among other players.

Anyone who takes a game like this even somewhat more seriously than the next person is going to be infinitely more powerful, especially if the less-motivated person doesn't log in often.
We've totally thought of that.
The more someone is logged on, the faster they will level up and such.

We're going to include random variables like you stated. Hurricanes, floods, droughts, fires, earthquakes, tornados. However, I really like the idea of disease outbreaks. We haven't even thought of that. We'll defenately have it in the game.
It could easily kill a certain amount or percentage of your population and ground troops.
Maybe we can even include a perk that costs 400,000 dollars or something that's called 'medical research fund' that prevents disease outbreak from ever happening. Lol, you really got me excited with this idea!
We're not going to have stock market crashes, however. You can go bankrupt and loose everything, but it'll be determined solely on the player or others if they take your stuff.
